I was wondering if you make it so the hammer of the hexagon needs the other had to pull it back in order to fire. So this way I gets rid of the dual wielding?

As a baseline, the penalties should be on par with a double weapon: two-handed weapon with -4 for your regular attack, -8 for the extra shot. A homebrew feat might reduce these penalties like two-weapon fighting feats.
The pistol butt attack need not be mentioned, it's no different to making an improvised melee attack with a crossbow.
